‘/var/lib/flatpak/exports/share’

are not in the search path set by the XDG_DATA_DIRS environment variable, so
applications installed by Flatpak may not appear on your desktop until the
session is restarted

That is something entirely different. That would be putting an app in your ~/Desktop folder, displaying that folder, and clicking the app to run it. antiX’s default desktop zzz-icewm might be able to do that for you (You could try it. Copy the file there and make sure its marked as executable), but that wouldn’t make the app appear on the menus or app select as you requested.
